Correct an R code

Job Description:
We have an R-code, which performs statistical evaluation of various datasets.
We encountered a bug and need a quick fix for it, asap.
We have datasets, of several colums, where where we occassionally exclude certain values in certain columns, e.g. by marking them with an asterix "#". The statistical tests (according to a decision tree) are performed on those colums one after the other.
All descriptive statistics works fine, however the calculation of the significances delivers wrong values. I think that the code needs an additional filter applied, for the column(s) (individual datasets) where those values are filtered out or so. I am not a specialist in this.
